I am looking a several genes and I have measured a value for several exons of these genes (range: 4 to 87). I am looking at the difference between males and females and for each exon of each genes I have 5 males and 5 females.
If I run an 2 way repeated measures ANOVA for each gene, I have gender as the between subject factor and exon as the within subject factor. My question is: can I run a test with gender (2 levels) and exons (up to 87 levels) with 5 subjects per group? Won't I have a problem with the number of degrees of freedom?
