    Cluster analysis or factor analysis?




    I'm trying to decide which route to proceed for a project I am working on, any input is appreciated.

    Data: 228 by 10,000 matrix. 114 subjects' expression level for 10,000 genes under treatment, and 114 subjects' expression level for 10,000 genes under control.

    Goal: find out which groups of genes are up/downregulated together by treatment.

    What would you recommend? There is only one predictor (treatment), and 10,000 outcomes (10,000 different genes).

    I think cluster analysis is usually the method of choice for this type of work.
