Hi all. I hope you can help me out!

I have performed two microarray analyses:

1. Effect of knockdown of gene A on global gene expression levels
2. Effect of knockdown of gene B on global gene expression levels

Both microarrays gave me a list of genes that were either upregulated or downregulated.
My research question is:
Do the up- or downregulated genes in B significantly overlap with those found with gene A? This would give me an answer to the question if loss of gene B is (partially) responsible for the phenotype that we see upon loss of gene A.

For this I did 4 hypergeometric distribution tests:

1. Up in A vs up in B
2. Down in A vs down in B
3. Up in A vs down in B
4. Down in A vs up in B

I did test 3 and 4 to see if this would yield a negative (or not significant) result.

I found a nice statistical overlap in test 1 and 2, but my question now is:

Do I have to perform some sort of correction for multiple testing (like Bonferroni)?
